Yes, the notes will be pasted on themselves first, but after that they can be freely moved to wherever you want. Doesn’t that work for you?

Now you can edit both voices independently. So how exactly are you using Melodyne, if it is not the plug-in? Also, have you got tempo changes in your Logic song? Which exact Logic version is this? Are you familiar with all the options in the
Save dialog, e.g. the Cycle only option? Is the sample rate in Melodyne the same as in Logic?
